6.9 release is poorly packaged

Release package contains a spurious "DockingPortAlignmentIndicator" folder structure. This is just cosmetic as it doesn't contain any files but should be removed for the next release.

Investigate why the Scripts/Depoy.proj does not properly clear out the build directory.
