Since the invisible hatches don't have tubes, putting one at the end of a passthrough section will allow the kerbal to escape. Docking ports on top of adapters/batteries are a good test case.

I think I misunderstood the problem, and the square hatch didn't have a tube at the time this was opened. Now it does.
