Sometimes when autodocking, dockee and docker are not saved correct in the config.
When undocking a stuck docking port occures.

This is a stock bug, not a MechJeb bug.

sry, did not know, seemed a mj bug, because it happens most times at autodock and never did happen in stock before at my computer
