Looks like MJ is back to carrying fairings (in simulation) all the way. Built an early Soyuz (R-7 core + boosters, with an upper stage), and decouple the payload fairings after booster sep (but not in the same stage as booster sep, I have to wait another 40km of alt), and their mass is counted against the core delta V and the upper stage's delta V.
