Yep. The Science Harddrives take all the science data out of the science parts and stores them in a ScienceDataContainer. You can't send data from a ScienceDataContainer to a science lab directly. You can transfer the data to the science lab's ScienceDataContainer and process it from there (as you found by using Ship Manifest, or you can use an EVA kerbal to do it).
I've Added an Item to the github issues to address this with a right click option. Not sure when I will get to it though, probably after KSP 1.1 comes out.

Coded changes so that If you have a ScienceLab as part of the same vessel as the SDD you can Review the data in the SDD and there should be a button to send the data to the Lab, you can press and the data will be sent to the lab automatically.
