Getting these errors in the log...

This is normal. When CraftBay gets enabled, it saves all of its configuration file to disk. If the files already exist on disk, Bukkit/Spigot warns you about that, but no harm is done.
Perhaps that last line could be removed as Chat support was simplified anyway.
