I'd like to let my users build drawbridges and similar stuff without enabling them to duplicate the content of their areas at will.

Possible solutions that come to my mind would be
-saving the area as it is when it is replaced
-auto-protecting it with worldguard

and in a perfect world this would be a configurable default.

This is already done; and has been for ever... Toggle Area wiki page recommends, [SaveArea] Over [Area], as it saves on toggle.
