I managed to reproduce a glitch that can alter the stacksize of a stack of custom items. I managed to do it by performing a weird combination of left and right clicks while spreading custom items over the player inventory while a custom container is opened. Unfortunately, I don't know how to reproduce it exactly, so this is a nasty one...

This is presumably solved in Custom Items 9.2
