I was <able> to reproduce my issue on a fresh setup and up-to-date server with the latest version of Multiverse plugins

When Last_Location is enabled In a world and you go into the nether and then go through a different nether portal it takes you to the same place in the overworld (no my portals are not close they are 10k blocks apart I should not go back 80k blocks)
