Running server with PEX for first time, config not loading

I downloaded the latest release of PEX and have the latest version of Bukkit/spigot working. Put PermissionsEx-1.23.4.jar in my plugins folder. Ran the server, no files were created (like the config, for example).

I just realized that my server start shortcut I made on my desktop was to an old server I had and not the one with my plugin files.
