Just before reporting I updated the Server and tried again.
An Ubuntu Linux 16.04 LTS x64 running Oracle Java SE 8 Update 151 x64.
Server version:
[11:11:24 INFO]: Starting minecraft server version 1.12.2
[11:11:24 INFO]: This server is running CraftBukkit version git-Spigot-d21162c-61e0c69 (MC: 1.12.2) (Implementing API version 1.12.2-R0.1-SNAPSHOT)
The error which occurs with both shaded and non-shaded:
[12:14:57 INFO]: [PermissionsEx] Enabling PermissionsEx v2.0-SNAPSHOT-b147
[12:14:58 ERROR]: Error occurred while enabling PermissionsEx v2.0-SNAPSHOT-b147 (Is it up to date?)

Unfortunately PermissionsEx is currently unmaintained and no further updates are planned. Because of this, all issues are being closed. If you are looking for an actively maintained permissions plugin, take a look at LuckPerms. It is compatible with major server platforms and can import data from PEX.
