Config is overwritten every time the server starts, or /ps reload is used. Meaning that it's impossible to use anything but the defaults.

Show your config on pastebin, which version of pstones/craftbukkit do you have?
Most likely your doing something wrong

The config file is read in and written back out on load. It will write out the default config if the one it read was malformed. Check your config and try again.
