Currently an admin shop can choose whatever currency (item) is needed to receive the item it is selling.
Is it possible to have the same functionality in player shops? For example,
A player sets up a shop, and puts a stack of cobblestone in his chest. He sets up the shop the same way that you do now, but instead of choosing emeralds as his currency, he drags dirt from his inventory into the bottom row below the cobblestone.
A player can now give the shopkeeper dirt, and receive cobblestone.I assumed that this is what the "Trading" shopkeeper does, but I could find no information on how to set up this kind of shopkeeper, and I could not figure it out by just fiddling with the chest and a trading shopkeeper setup in-game.

Yep, that's indeed what the trading player shopkeeper does, and indeed, setting it up is a bit non-intuitive.
There is already a different open ticket, in which I explain how the trading shopkeeper currently get set up: http:dev.bukkit.org/bukkit-plugins/shopkeepers/tickets/217-non-intuitive-player-shop-setup-previously-trade-villagers/#c2
