Remove shopkeepers temporary to verify this is the issue. Then check your shopkeeper save file that there is really no shopkeeper using the affected chest. Best you upload your save file so i can verify this as well.

And why do you think this is a problem with shopkeepers? Remove shopkeepers again and try if your players can remove the chests then. If not some other plugin is probably causing this.

Because the deny permission is the same as the shopkeeper config. You do not have permission to do that. And it appeared around the time I updated shopkeepers
