I cannot reproduce your issue on my test server. Shift-right-clicking should open up the editor menu, or, in case the player does not have the permission for editing the shopkeeper, it should (and does) not open any window for me.
Are you using the latest, official spigot build for the server software?
Also check that you are not using any mods.
