The problem is known to only happen if you are running cauldron..

As I don't have any knowledge about how cauldron internally works differently than crafbukkit/spigot I can't help you with that..

Which server version are you using?
If the shop gui is closing then please try it out on a fresh spigot/craftbukkit server (no cauldron or similar), without any plugins or mods, and also without any client mods.
If you can't setup the trade in the editor gui, then please specify which type of shopkeeper you are trying to setup a trade for, and specify what you are exactly doing (which item you are clicking and moving etc.).
If you can't move the result item of the trade into your inventory then turn on debug mode and see if it prints any thing in your console log.
If you can't move an item from your inventory to one of the trading slots: Same as above, try with the latest spigot and no mods or plugins and turn debug mode and check console log.

im runnng cauldron, and ftb infinity, and i can set it up but wont let me put the emeralds into the slot to trade, it just closes the moment a player try to trade, i am op and still wont let me.
Ive trade deleting the shopkeeper, to no success.
