Do you have this problem with all types of shopkeeper guis?
Maybe some other plugin is interfering: Could you quickly setup a small (local) test server with only shopkeepers running and verify that you still have this problem?

If not, then it's very likely another plugin causing this issue. A list of the plugins you use might be helpful then, for tracking down the conflicting one.
