Well, I assume that this is not an issue with shopkeepers at all, but with spigot. Basically shopkeepers is telling spigot 'save/load this banner item to/from config file'. Your version of spigot doesn't seem to be able to do that.. A different version of shopkeepers won't change that.
Maybe you can at least update spigot to a version past 4. december 2014 (so still pretty early 1.8 version of spigot). They changed/fixed banner serialization somewhere around there.

Update your spigot as well. They changed how banner data gets saved (quite some time ago..).
You might have to either remove or manually fix your save file to get your old save file working:

Either remove all trades which currently involve banners.
Or you can try the following: Remove all "!!org.bukkit.DyeColor".

Sadly, we're stuck with Spigot 1.8 R0.1 (20141203) for now, as we have a couple of essential plugins that only run on that vesion.
Is there a Shopkeepers version that has maximum smooth compatibility with this Spigot version maybe?
