Lighting Bug World Generation

I have generated a new world using TerrainControl for 1.6.4 and CB build #2889
After placing blocks in the air and then leaving the area and returning, the area underneath is completely black like so:

The darkness can be removed with torches but comes back as soon as they are removed.
This is a world with only TerrainControl and Essentials installed.
I have tried to fix the lighting using mcedit but it doesn't get rid of it.
Do you use ReplacedBlocks to remove/place blocks? This can be buggy, as it doesn't update the internal heightmap, which causes glitches like this.
If that isn't it, could you please try to find the setting that causes this?
MCEdit and NoLagg are able to repair the damage, if you want to keep this generated world.

Update: This does not happen with a vanilla generated world using same plugins and CB.
I have tried using both mcedit and NoLagg to correct the lighting but neither gets rid of the black spots.
This is a dark spot after a lighting fix with mcedit:
As this doesn't happen when using the default settings, there must be a setting that causes this. To be able to fix this bug, we need to know which (combination of) setting(s) it is.
You can investigate this yourself, or you can send the map by email. (See my Github profile page.) You can also send a small part if the configs, that still creates this glitch.
I first created a one-biome world using the FlatBiomeConfig you gave me. No lighting errors. I then loaded up your world. I extended the "platform" a bit, and again, no lighting errors:
I'm running CraftBukkit build 2883 (MC: 1.6.4).
I will now test using the latest Spigot build.

Maybe it is one of your other plugins?
The errors only seem to happen in certain chunks and in certain places.
It's very odd.
