Any chance of a server-wide toggle for the lightning, explosion and smoke effects in the config file, however hard I try I can't seem to grant all the nodes but them for vanish, with the '*' node.

Read your permissions plugin documentation for negation, that's how to do it. It's possible on all the current perms plugins.
