Is there a setting that prioritizes picking up items while farming? I find sometimes in my really big pumpkin farm item will disappear before baritone goes to them. Server I play on uses the plugin that stacks dropped items.

No, FarmProcess is hardcoded to always walk to the closest crop/farmland/drop without prioritization.
