When you set your spawnpoint at a bed and break it your spawnpoint will be reset to the world spawnpoint.

Bongo just sets the spawnpoint like a bed does, so setting another one will remove the one set by bongo. It will probably not be fixed in the near future as the spawnpoint system is not meant to be able to handle sth like this.
