Making progress on this one. Part of the problem is that pipes operates as energy accumulators, in particular wooden pipes. Actually, when you place a wooden pipe on the system it will even request and get energy! Of course, when the pipe is filled with energy, it won't request anymore from the surrounding engines. Still digging...

Yup, pretty much. Really stupid code that lasted for years, but was kind of hidden when all pipes had large capacity. With the new smaller capacity pipes, this got a lot more visible.
