While I hate to say it, I know exactly which mod causes this bug with chisels and bits (at least for me):

If you have any portals nearby, chiseled blocks disappear, and chiseling gets quite awkward due to misplaced break/place locations.

Another compatibilty issue that makes blocks turn invis is using Iris and Sodium. I had the same issue a day ago and only realised today that it might have been that. Im using the Fabric version of iris so im unsure if the same goes for the standalone iris.
