• If I press the scroll wheel button to sort the inventory of the crafting station side inventories, it will move the items from deactivated chest tab to the 1st chest tab.
• The crafting station had a chest on 2 sides.

• Side note: Clicking on the tabs with an item in hand will throw the item on the ground.
• JEI Favorites tab displays halfway down the screen and behind the side inventory, and items can still be deleted by it.

I've also started getting a stack underflow error after placing down the station.

is optifine present?

Yes, version HD_F4_pre11

that explains the stack underflow error, seems like optifine really doesn't like it when mods add custom rendering

That's interesting. And the JEI Favorites screen displays incorrectly as well.

Can you take a screenshot of the gui real quick so I can see the jei area?
