Recipes won't work. adding or removing.

Issue Description:
Booted up my custom pack to work on it, since I added some mods I ran the conflict scan. Discovered none of the recipes that I said should be removed are removed. Both by removing by name, and just regular removing. Recipes don't get added sometimes either apparently. (Just realized this while picking which script to post)

Some recipes work fine, others are broken. So it's not even all of them. For example the "ladder" recipe works. However the "cone" recipe does not.
