Funnels will not pick up ores into a furnace. They just sit there waiting. The exporters will export the furnace fuel.

Have you tried importing them via funnels on top? They probably are using hopper insertion logic.

Furnaces have direction-aware input. Inserting your ores from the top should work fine.
