[1.18.1] Items goes missing in Vault.

Describe the Bug
For some reason, some items disappear in the vault when I cross dimension, or reload the game.
I am using a 4x3x3 vault as my main storage by attaching a crafting interface to it, so I can easily insert and remove items.
The problem is that some items, such as dough, bookshelves, books, even armor seem to go missing.
this one time, I stripped some enchantments from some amour items, and those items were back with those enchantments when I reloaded the game. As if the vault had "load" a previous version of its content.
Reproduction Steps
- Make a vault
- add Tom's Storage crafting interface on the vault
- play the mage, remove and add items to the vault, cross dimensions, reload the game.
- you will see that some items go missing.

Expected Result
The Vault should save the inventory and not delete your items.
