Energy Transfer Issue Causing Gears To Spin On Their Own

I have recently tried to build a cobblestone factory using many encased belts and gearboxes. When I hook the whole system with power from a windmill, it runs normally. However, when I cut the power source off, the whole gear system still runs on its own. I cannot add any other components to it because it will just break and drop. I can stop this by basically taking the whole thing down and putting it back again, but when it is hooked to a power source, it happens again. Moreover, when the whole system is over-stressed, no matter what I break in the energy transfer chain, the remaining blocks still show that they are over stressed. For example, when it is overstressed, after taking down everything that is attached to the windmill, the windmill still shows that it is overstressed and nothing can be attached to it.
To reproduce this issue: I have not concluded the pattern of this issue, but I did use encased belts in a large quantity, and surmise this to be the cause of the issues. However, when the issue happens, especially in which the system is overstressed, it tends to corrupt every part of the system.
