I cannot for the life of me figure out how to use pipes. I have the water pumping through them, but it will not flow into anything (eg. Tanks or Basins). Am I doing it wrong?

You need a mechanical pump which is a different type of pipe segment that controls the direction of flow and requires rotation to function.

This was a bug in create 0.3, updateing to 0.3a/0.3b should fix it.
