When you combine a stone block with the minium stone you get cobblestone. This should not happen?

You must be referring to the recipe. This is indeed the case as this is an example of a "destructive" transmutation recipe. Other ones in the future will return you back the most valuable of items from a compound item (ie, deconstructing a piston would give you an iron ingot, etc)
