Diamond ore, and diamond item have the same EMC value

Looking in the EnergyValues, and I saw that the diamond ore, and the diamond item have the same emc value. This could pose a problem with a transmutation table, because you could fortune the diamond ore, get up to 3 diamonds and keep repeating for infinite diamonds.

I would say, going with the Minecraft lore, one diamond item should be equal to less than the value of a diamond ore, and even 3 (or whatever the Max possible from a Diamond Ore is) should still be less than an ore, since you lose the excess stone the ore contains. The whole fortune enchant basically seems to be based if the idea that when you mine a diamond with a basic pickaxe, you do not purify it as much, and therefore obtain less diamond from it. So technically silk touching a diamond ore would give you slightly more EMC than using max fortune on it would. This would be due to the fact that the excess material in the ore is also converted into energy and then back into matter.

Unlike EE2, EE3 has the concept of being able to reclaim something for its value, but not being able to make it from energy. This allows more options when it comes to gameplay. (Check out Skills in the source code)

TL-DR; don't assume that EE3 works the same as EE2
