Can you add an recalculate command so a server admin can run this command to let ee3 recalculate the energy values?

You can try ee3 helper it has a command /ee3h regen which forces a recalculation

By the looks of it there is not command to do so right now, I'll probably make a pull request later today to support that.

Edit: After some consideration I think such command isn't feasible, it requires all the machines that store values from items (i.e. the Transmutation Table) to re-evaluate values. Also consider that all that is needed to make a recalculation happen is reloading the world - no need the restart Minecraft.
