Accidentaly shift clicked my pickaxe with inventory upgrade in itself.

No subsequent issue, the pickaxe just wasn't there anymore on restart.

Can't seem to find any trace of it anywhere in player data or whatever.

Should be protected from recursive-inventorying :)
