Queen bees should be able to replace themselves, when one queen bee runs out, if there is a drone and a princess, they should fuse themselves together, it would save a lot of hassle.

You should look into buildcraft pipes for automating breeding.

It would make proper bee breeding more difficult because the princess may breed with a drone with unfavourable traits.
