I have tried a few different ways and haven't found any that allows me to do the mentioned upgrades to the Hookshot such as the longer ranging using Chain or bleed using an Arrow.

How would I do these upgrades?

You need to use a Smithing Table.

Just place the device into the first slot, and place the upgrade material into the other.
