When harvesting oak trees, the gatherer does not pick up the apples.

Right, it just leaves them all over the ground, and doesn't pick any up.

Nothing can be done about it, the machine doesnt harvest all the leaves at once so other mods like Fast Leaf Decay will trigger and break the leaves faster than the machine.

What if every 60 seconds or so the machine checks the ground for harvest products?
