When I go into Furnace Remove and I edit the Ex Nihilo: Creatio chunks from giving 1 Ingot to 2 ingots per Chunk they smelt it wont let me changed it from 1 to 2 ingots.

You cannot edit recipes, but you can disable the recipe and add a new one in the way you want it.
