In the past(1.7.10) you could drag items from NEI into the crafting pipe to configure ghost item slots.

JEI supports this feature as well, as seen with Ender IO filters.

Nothing was altered in the screenshot, the line and green tint to slots is all shown automatically.

This feature would be very useful when configuring pipes without having to carry around items.
