I'm not sure what's at fault here, but I cannot replicate the problem if I remove either Logistics Pipes or GeoStrata.

Nevermind. Logistics pipes is a hapless victim in this chain of events. Removing logistics pipes seems to dramatically reduce the frequency of the problem, but after pregenerating a half dozen worlds without LP this morning, the error popped up again.
