when I go to delete a prefix it tells me I do not have the permissions to do so

I assume with "Luckperms gui" do you mean an in-game GUI?
In that case please contact the author of the plugin as we do not provide support for unofficial LuckPerms Add-ons. (At least not in the issue tracker that is)
