Spirit Infusion recipes copy the NBT of the input item, but also allow for defining the NBT of the output item.
However, if you have an input item with NBT on a recipe that defines a NBT data for the output, the result will only get the NBT of the input.
I suggest the NBT values get merged, first copying the NBT values, then applying the custom output NBT on top.
