Since there already is a config folder for Mekanism, I suggest moving the Mekanism.cfg to it, so they are in the same location.

Also (and don't take this the wrong way), would you consider changing the Energy Cubes' GUI to look less "tank-like"?

I like the cubes idea of energy being a fluid.

I purposely did not put the main config into the "mekanism" folder - I am reserving it for specific configs and whitelists. If this actually becomes an issue, however, I will definitely move it.
