I'm processing ores with Advanced purifying factory. Using oxygen with ore, making the 3x output. However, i noticed that if i put 9x speed upgrades in, i use much less oxygen for same amount of ore processed. So how it seems to work at the moment is, that every X ticks (or every tick), N amount of oxygen is used where production line makes progress.

In short, if i put 9x upgrades in place my oxygen tank start to build up storage. Removing upgrades back to 1x and i see the gas storages start draining out.

Proposed fix: Use full amount of gas when progress starts, per process line. Don't need to spend any gas while it is progressing then. Expect progress to not start until internal buffer has grown high enough.

Good catch, I'll fix this. Might add in a specific secondary energy upgrade for advanced machines that makes them use it more efficiently, though.
