MTR is an excellent mod, and even in the let's play server many people create their own lines that are ran by themselves and not part of one consolidated system. My idea is that an ability is added to manage multiple transit agencies. This way, they can all have their own ticketing economy, or all operate under a unified transit card (for example, a region card that works with one or two agencies, but not another that operates somewhere else on the map.)
