Waterways on Railway system map.
By having waterways on the railway system map (e.g. like the Thames on the London Underground) it can give players a general idea where the stations are. Also the rendered boat lines need to stick to waterways.

Transport Companies.
This would allow players to 'protect' their stations and other infrastructure (not actual bocks, unless World Guard is installed).

Players would need to create or join a company in order to modify any thing MTR related. Maybe with a new company dashboard? Players not part of a company, or part of another can't control a company unless they join it.

A company manager can allow certain actions for employees. Anyone without permission from the manger would not be allowed to modify anything created under the company (e.g. tracks, nodes, stations, depots, ...). They would appear locked in the dashboards.
All fares collected by the stations would go to the companies who control them.

Company dashboards would control all aspects of a company, even allowing people with permission to withdraw from the company balance.
Managers can create roles which can be allowed to do certain actions (like your normal permissions plugin). Or even have a discount on fares (which can be 100%).
Company dashboards can allow a company control how people join the company (e.g. public or needs approval). Temporary roles can be given to none employees.

Employees can also be given a wage but it's optional, the employee's balance can be withdraw from at any time. Employees can also be given multiple roles (e.g. you may want an admin that can also drive a train.)

Companies can agree to share infrastructure (e.g. tracks, nodes, stations, depots, ...). The shared infrastructure would appear in each companies' dashboards. Any modifications to shared infrastructure would need to be agreed by all companies sharing it.
