NightConfig author here.
I've released NightConfig v3.7.0 with many fixes related to the (re)loading of configurations and their modification from multiple threads. I think that it may fix the issue 1 (quoted below):

Sometimes and very randomly (also only reported on Windows systems), existing config files just loose all of their data and go completely blank. This is when the exception mentioned above is thrown, as Night Config is unable to read the file.

When Forge is updated to include the new version of NightConfig, I would be happy to receive feedback on this issue, i.e. "does it still happen?" ^^
