Weather and time of day do not appear to influence the issue.

Further testing has revealed that this is most likely the result of another mod - this problem is not present in the pack FTB Revelations.

After eliminating every single mod from this instance one by one I have finally determined that this bug is the result of an improperly assembled resource pack.
