How to reproduce

Install an old version of the mod, modify the json file, then upgrade.

It's probably a edge case in the automated updater. Nothing I can really do at this point. You can try delete the data folder and move the backup out of the backup folder back into the main folder and restart and se if it's fixes itself. If not you have to just reconfigure the mod manually.

There should be a backup of your file in the generated backup folder.

I get the same thing for coal, and probably for other ores.

Lookingat the defaults folder, it seems the defaults are messed up too? Like, check out your defaults for nether quartz - it has two entries, one with a frequency of 10, the other with a frequency of 32. That seems a little strange? :/
