This has happened on three new single player worlds. Enderian takes water damage at first, then after playing for a bit just stops being effected by the water.

Are you on the latest version of Origins (1.1.0, released yesterday)?

I am having the same problem and I started playing two days ago. Also the damage isn't instant but after a while I do take damage.
